Now it seems like only the enemy guys on your ship will get captured when you destroy the enemy ship wich means you teleport people onto your ship then you destroy the enemy ship. if you did not destroy the ship of course Ok before when you killed the captain you got the other enemys captured. Seems like since the patch it works slightly differently.
